Jon Lester (2-2) went seven innings, giving up three runs on six hits with a career-high 10 strikeouts and just two walks for the Red Sox, who have won eight of their last 11 games against the Yankees.
Jonathan Papelbon got his seventh save, striking out Robinson Cano with the bases loaded in the bottom of the ninth.
David Ortiz had two hits, both doubles, and walked twice for Boston, which has won just three times in its last seven games.
